I just downloaded the app to my desktop. Where do I place my workspace? It says not to use a third-party sync disk (I use Onedrive), but I do not see where I can place this locally on my Windows computer. Trying to put it in C: drive also gives an error. I did not have this issue when I was using the mobile app.

You should have no issue locally storing the workspace - C drive or otherwise. If your computer has restrictions then this may be preventing you from moving files to non-personal folders.
I placed my workspace anywhere i wish without any issues ever. Though i do not use cloud syncing and designating local folders as a cloud context, but that is exactly what the Siyuan warning you mentioned is about, since any cloud service can maintain folders and do unexpected edits to folders (and its structure) as part of the service which could cause issues for Siyuan. Siyuan should retain sole ownership of the folder to function.
